RAW MS files need to be converted on windows machines because of the required DLLs. ms-pycloud, which is a full-fledged proteomics pipeline has a converter (but it call msconvert from proteowizard) and the pipeline is written in python. There are many tools for windows and since the instrument requires windows your best bet is to convert from the instrument PC and then move to your non-windows environment. There's also RAWconvert which seems popular.
