I want to estimate Tajimas D p-value with my own neutral data (i use ms to generate some neutral data following a demographic scenario, and the same theta than my observed data). With DNAsp for example you can't input your own simulated data. I try also DNAsam but my scenario is too complex (in fact i simulate the split in two populations, with demographic expansion). Does anyone knows about a function which could take as imput my simulated data to estimate the p value? Thanks
Since nobody has responded and your question has been bumped up to the top of the 'open' questions list, you may consider contacting the developers of the programs that you're using to see if they can assist further. This type of analysis that you are aiming to do is evidently very specific and atypical. I am aware of Tajima's D but I have only ever had to even look at this metric once in my career so far.
