Hi , I am working on H3K4me3. I am trying to create the real length representation of the profile of this histone modification in my data. I used Ngsplot software to draw density plot on the metagene. but now I am looking for plotting the data in real length of the genes. some plot similar to these plots some plot similar to these in this paper.

I was wondering if there is software to use for this purpose. Thanks Maryam

Just for me to be sure, do you want to plot the transcript length right? If this is the case, you can create a bed file with the transcripts associated with your genes and then plot it using computeMatrix tool, for example.

Maybe you can try Ngsplot, which is quite useful.
