how do I know there is alternative transcript switch in RNA-seq
I know cuffdiff2 could detect transcripts expression level.
But what is the criteria that I could say that there is transcript switch?
Let's say two transcript, A, B, and two conditions.
What is the best way to conclude there is a switch, is there a gold standard?
