Hi,
Due to long wait times in compute queues to do denovo assembly of multiple libraries, I've thought about assembling each library independently and compiling the results with GAM-NGS. This way I can submit jobs to lower memory queues where wait times are much shorter. I'm also testing whether this will improve the assembly since I can choose kmer values specific to the library (found with kmergenie). I would also try and remap any reads that weren't used in the independent assemblies to the compiled assembly. Has anyone tried this, and if so, does it produce results similar to assembling all libraries together?
I'm also having trouble getting GAM-NGS up and running. I'm not able to figure out how to add sparsehash library added to cmake. Any help with that would be great!
