filtering tips for GWAS studies (admixture mapping)
I'm wondering if there are good resources on how to filter a VCF file for GWAS. I'm doing an admixture mapping and I know that the site mean depth should be more than 2. But other than that, I found it pretty arbitrary and would need advices.
