I am working on the mechanisms used by a bacteria to adapt to environmental stresses by a transcriptomic approach. Using my data, I would like I to assign COG categories to proteins of differential regulated genes of this bacteria obtained from transcriptome profiling experiments using COG f provided by NCBI.

For this purpose, I downloaded all COGsoft files (COGsoft.201204.tar). However, I am not a bioinformatics expert and have a problem at the step 3.1.3. for “Lineage specific expansions”. Indeed, I do not have the file named “GenThree.job.csv” and I do not understand what it is. Is a file I have to create or is it created automatically with COGsoft script ?
