How can I align a protein sequence against multiple sequences?
I want to align protein sequence of one member of Zn metalloproteinase family against other members to find unique sequence which is present in this member but absent in others, or at least find sequences with minimum of similarity. How can I get all sequences of human metalloproteinase family and how can I align the sequence of this member against other?

Do a multiple sequence alignment (MSA) and look for insertion columns for the protein of interest in the alignment. Check out other questions tagged msa on Biostars to find methods and detailed questions on how to do this.
