Thank you. Are these methods capable of distinguishing haplotypes of a bacterial population?
I know that there are some tools for haplotype reconstruction that infer haplotypes or SNPs from short reads. I am wondering if there is any biological method that enable biologists to find haplotypes in a lab using non-computational methods. My background is Computer Science so I am not good at Biology.

Sure, classic examples would be (A) making BAC or YAC clones, which are then sequenced or (B) making somatic cell hybrids. I'm sure there are more of these, though they probably all have the problem that they're a lot of work and very low throughput.
Of course with nanopore sequencing becoming better and better we won't need to use computational approaches for much longer (there are also things like the offerings from 10x genomics, which applies to Illumina sequencing)
