Structure Predction And Biochemical Properties Of Amino Acids

Hi everyone, I am interested in knowing if there is any known commandline tools for 3-D structure prediction along with considering biochemical properties of amino acids? Can you please suggest some literature or scripts for this?

If yes to command line tools, then which is the most widely used?

Any material or help is welcome.
