Alternative RNA-seq protocols differ from the Tuxedo protocol
What are the alternatives for Tuxedo protocol? I want to know what advantages and disadvantages they have as opposed to Tuxedo.

What have you tried?
I am preparing presentation about RNA-seq. And found only one Tuxedo protocol and some other instruments, but I don't understand when and why I need to use other instruments. Also I did not find anything similar in the description of other tools, as in article about Tuxedo. Sorry for newbie question.
Refer to Rna-Seq Review Papers for some hints.
