Graphic Of Genomic Positions Of Protein Domains

What I need is to get some kind of graphic like this

Showing the exons, the domains and the CLUSTALW. Ok, probably I have to combine the CLUSTALw output with the other two graphics, any idea how to do it? Basically how to get the exon graphic

TexShade will make nice alignments for these types of figures. Ultimately I think you will need to use illustrator or photoshop to combine the genomic plot and the alignment.
