P.S. We can't accommodate for the case that this is an (maybe slightly dull) exam question and you need a concise answer, there are already good answers on the topic and you can read them all to reach your own conclusions. Even if your exam was tomorrow 8a.m. you could make it. A good start is read the maker tutorial. This pipeline, together with the Ensembl pipeline, have emerged as quasi standard, so the theoretical way is equal to the practical way maker and ensembl do the annotation ;)
