I'm interested in obtaining a bed file of TSS from Gencode v19. I had previously built one for RefSeq TSS that had approximately 30k TSS. But I seem to be getting over 100k+ TSS for Gencode using UCSC. Why is this? Is gencode giving me a TSS for every isoforms?
How can I generate a TSS file using the Gencode annotation?
