Fastqc to BS-seq dataset (Methylation-seq quality control)

Hi Senior Methylators:

This figure is derived from fastqc analysis to a BS-seq fastq data.

However, Why the content of "G" is lowest rather than "C"?

OK. Maybe I get the idea: it is from Sample_2.fastq?

Yup, you nailed it, it's because you're looking at sample #2, where you'll have a lack of Gs and an abundance of As.
