Salutations.

I am currently working with a colleague on clustering paralogs from BLAST output data . Only problem is, is that I am still fresh to the concept of clustering with phylogenetic data. Does anyone know of any places that has a list of concepts or principles for using clustering with phylogenetic data. I just want to make sure that I am using the right methods.
