I am using MEGA to align some sequences and I was wondering is there a way to save the resulting alignment as a PDF or a png image?

There's no option to do what you need but you can use some of these options:
- Print the screen after selecting the region, colours and size of the window of the window to include.
- Use one of the alignment visualizers (Mauve for example http://darlinglab.org/mauve/user-guide/viewer.html ) to obtain a more general visualization (not base level)
