Why do some gene transcripts overlap with one another?

Hi everyone,

I have been working with the human genome and am a little confused. I find that in many cases gene transcripts will overlap. I have extracted the gene coordinates from the HG19 assembly. For my work I need to use only one transcript per gene and find that I end up having the pick ones that are "compatible" and do not overlap. I was always under the assumption that genes do not overlap and will have some sort of gap for their own promoters. For example the genes "SYT3" and "SHANK1" on chromosome 19 have transcripts with the following transcription start and transcription end positions:

SYT3: 51125236 - 51171651
SHANK1: 51165084 - 51220195

Here the transcription end for SYT3 runs past the transcription start of SHANK1. On the other hand, there are transcripts for each of the genes that do not overlap also. I have looked and cannot seem to find a solid explanation for this as I find that it happens quite often. Can anyone please shed some light on this for me?
