I will defend my thesis soon and be PhD in Microbiology. I've been able to publish some papers, with work related to host-pathogen interactions, using bioinformatics tools but working at higher levels, not doing complex programs, rather using them.
I've been accepted in a bioinformatics Master's degree. My question is if does it worth to study this Master's or, instead, skip Master's and continue my career without it. This option would imply to accept a Postdoc offer (probably abroad), but I can only accept postdoc jobs paying more than 2500 $, since this is what my girlfriend is earning as a nurse in Spain.

I think you (any new PhD in Microbio) should get some bioinfo skills, but have no need for another degree. You should be capable of picking up textbooks and browsing websites to learn about tools by yourself. There's a million "learn programming" websites you could look at. Your PhD implies you know how to read in the evenings after work.
My girlfriend has a permanent job, quite difficult to get nowadays. Accepting a 2 year postdoc offer of 1500 $/month would be quite risky for our overall economical status. And yes, already did bioinformatics without the degree but this implies limit my work to applied research, not developing tools. In fact, this is what I like.
$1500/month (even after tax) would be a pretty low salary for a post-doc. You can just look up the average post-doc salaries for the countries/institutions you might be interested in.
I'm not sure why you think you'd need a degree in bioinformatics to do tool development. I know relatively few bioinformaticians that actually have a degree in it (there haven't exactly been degrees in the subject for that long).
