I'd post your question to the bioconductor support forum under the limma tag, you'll get much more support there. I'd also include the line of code that shows your design variable, otherwise it gets very difficult to interpret.

Thanks for your suggestions, Andrew! I suppose that by "design variable" you mean the object that is created from the call to "modelMatrix" and that I have used in the call to "lmFit()". I have updated the post accordingly.

I am not sure how to go about posting to Bioconductor after posting my question here. Can I simply cross-post and pretend that I did not post on this site, yet? Should I add a link to this question in a new post on bioconductor.org?
