Hello Community.
I have built a Database of enzymes (doing a particular function), complete with their sequences and a machine learning based tool for finding novel homologs of these enzymes in metagenomic/genomic data.
What might be some good journals for publishing this paper ? The paper describes the construction of the database as well as the accompanying software tool.

I think you work fits perfectly in several bioinformatics journal, such as Bioinformatics, PLoS CB, BMC Bioinformatics, etc. For databases Nucleic Acids Research (http://nar.oxfordjournals.org/) has a Database issue each year.

Depending on the function of your enzymes, it could be sent to a field specific journal. For example, PMID 23650175.

Why don't you try writing to the editor anyway? Maybe you can convince him to make an exception.
This is a good suggestion. We sent one in a few days late and the editor didn't even mention it. Read the requirements carefully so that you can make a good case that your database fits with their interests.
