What exactly do you mean by "order the transcripts"? I assume you mean something like, "determines their transcription start/stop positions in the genome".
From our initial compute efforts; signatures of sequenced protein, derived from multiple same gene transcripts order transcripts as expected. But, ordering transcripts by 'ncRNA sequence signatures' derived from intron sequences, for all combinations for a given sequence length surprisingly resembles transcript order by 'protein sequence signatures'.
We think the relative transcript order may be a rank of ncRNA (hierarchical function) to the encoded protein
Any suggestions, thoughts etc.?
