Hi,
Gene Ontology has 3 main category (BP, CC and MF). Is there any data source or method where I can get all the GO ids which contribute/represent secondary metabolites, stress tolerance, environmental stimuli etc
Any suggestions would be appreciated. Thanks

I think this is the easiest and fastest way: http://www.ebi.ac.uk/QuickGO/GSearch?q=secondary%20metabolites#1=1
If then you click on "GO:0090487 secondary metabolite catabolic proces" in the new page you have detailed information of child terms in the different tabs.
GO is based on vocabulary: http://en.wikipedia.org/wiki/Gene_ontology
Look in "Ancestor charts" and see the connection parent-child. This method requires some manual work though.
