In Aquaria is there a way to pull up a MSA of the structures that are under the similar groupings?

Not 100% what you are trying to do. Aquaria is not designed to enable detailed viewing and editing of MSAs. However, using the Aquaria API you can fetch information on the alignments shown in the 'Matching Structures' section. You could then reformat and display that information in a program designed to show and edit MSA details, e.g., Jalview. Alternatively, perhaps you are asking about creating a view similar to the one already shown in the matching structures section, but that shows each of the structures that are now shown within one group? If so, that is not currently possible, but is something we are planning to implement.
