Microarray Statistics

CAn someone suggest better statistical analysis strategy of mRNA and miRNA data (from Illumina nd affimetrix respectively). Currntly m planning to use PArtek, but heard that Bioconductor is great. Unfortunately m not familiar with it. What do you prefer Beta value or the M value"?

"...better statistical analysis strategy..." Better than what? You want something better than Partek? (if so, why?) Your question doesn't have enough specificity, could you clarify? Beta value and M values are mentioned almost as non sequiturs. Can you give more context or explanation? What do you mean exactly? what do you want? Bioconductor is a whole army of tools - how would one decide which to recommend to you?
