I have done targeted exome sequencing and generated vcf file and thereafter used plink. Now I am trying to generate a Manhattan plot using haploview uploading the file *.model and *.map. While trying so I am getting an error "Incompatible chromosome for marker. on line 16 22 1" However, if I try to do same for each chromosme, its working. Can someone please explain why this error is.
