I want to get all genes involved in cardiovascular regulation, vision, and nutrition metabolism (protein, carbohydrates, etc) in vertebrates. Are there databases that I can go to and download genes (mRNA or proteins) specific to these categories?

Thanks.

find the GO terms for your phenotypes and retrieve the associated protein : Retrieve All Genes Associated With A Go Term

You can also use the Human Phenotype Ontology, Mouse Ontologies, etc to find all genes associated with relevant phenotypes. I would do this as well as using GO Terms as they are complementary sources. They should mostly overlap but there are likely to be some genes in one set and not necessarily the other.

KEGG also provides a structured, and probably curated, overview of some disease-associated genes for human, like Hypertrophic cardiomyopathy and others, from which you can start digging into other organisms using their orthology, as well as metabolisms, etc.
