I was given a DNA sequence by my professor and told to find the secondary structures in the RNA (I already converted it) as well as any post transciptional factors, such as whether or not splicing has occured. He also wants me to find out if I'm dealing with cDNA or whole genomic DNA.

How exactly do I do any of this? Are there programs I could use? Any help would be much appreciated.
