umi tools RNA data [transcriptome alignment or genome alignment]
I have ONT long reads RNA data with my own UMIs, I wonder if I should align to transcriptome or genome [minimap2]. My goal is primarily testing my UMI design and gene quantification, care a bit less about transcript quantification right now. Have anyone tried these and have a preference? Thank you.
