imputation A1, A2
I performed imputation using Minimac4, and I noticed that some SNPs have their ref and alt alleles swapped. I believe this is due to the Minor Allele Frequency (MAF).
Is it possible for 20% of the SNPs to exhibit this phenomenon?
ex) 1:131124:A:G , ref = G, alt = A
