i have 50 files containing multiple proteins sequences. So clustal omega could not be done. ANy otehr tool which is windows based would be of great help

There are lots of tools for this sort of thing. You need to be much more specific in terms of your aims.
I have around 50 protein sequence files belonging to particular pathway of 50 bacteria. Each protein sequence file of particular pathway contains around 97 to 113 protein sequence. I want to calculate the distance and find is there any clustering pattern. Since multiple protein sequences are there in a file and they need to compared against multiple similar proteins i would like to know the software for this. In genenees only nucleotide is working and amino acid is not working. Any tool to find amino acid sequence similarity and calculate the distance for heatmap and phylogeny.
What have you tried? Where exactly did you run into problems?
