Are there any classic papers or tools for the downstream enrichment analysis?

Say I have day1, day3, day7 each has treatment & control, while treat vs control day 1 may have different top enrichment pathways as treat vs control at day3/7.

How to get a good/straightforward comparison of the top up/down-regulated pathways of the 3 time points? Does it need a fancy pathway rank or statistics test, etc.?
