Functional analysis of novel RNAs

Hi,

I have a list of differentially expressed transcripts from mRNAs and lncRNAs which are a mix of novel and formerly annotated transcripts with MSTRG gene IDs. My question is: is it possible to perform functional analysis on novel RNA transcripts?
