What is the difference between usage of TopHat and other NGS tools in Galaxy Europe and through linux terminal?

nothing particular. Except perhaps you don't need to install software nor care about compute resources etc.

And that you get some kind of graphical interface with galaxy. On the other hand, linux terminal will be more flexible if needed/wanted.

One thing that really is different is that you need to get your data to a galaxy instance of course and if you run locally then you likely have the data already with you.
