Aligning genome sequences

Hi all,

I am trying to align my genome file in fasta format (2.4GB) downloaded from NCBI. I have tried aligning them using bwa, bowtie-2 and lastz but it seems that all the errors were that my genome had more than one sequence. Is there a program/tool that i can use to align my genome?
