I'm new in bioinformatics, and i need to resolve some doubts about how I do a genetic linkage map and locate repetitive sequences in the genome.
I've some makers and I would like do a linkage map. I know the JoinMap and OneMap software, but I would like to know some other options of softwares or tools for this task.
On the other hand, I have an assembly genome and I would like to find repetitive sequences in this genome. I know RepeatMasker and Repeat softwares. In addition, I would like to locate my own repetitive sequences in this genome. Let me explain. I have my own database of repetitive sequences which has downloaded from an article. I would like to locate these sequences in my assembly genome, but i don't find softwares which let me load my own database of repetitive sequences and locate these sequences in my assembly genome.
