I've gotten a bit further from my last post (thanks for the help), but I still have an issue...

CellRanger is assigning cells appropriately, but is not able to confidently assign the CMOs used in my sample.

These are the CMOs used in the GEM I'm working on (confirmed with the sequencing company): CMO 312 ACATGGTCAACGCTG CMO 311 GAATCGTGATTCTTC CMO 310 GCAGGAGGTATCAAT CMO 308 CGGATTCCACATCAT

They used Takara SMARTSeq Single Cell kit for prep and 10x barcodes. The assignment confidence percentages are all around 25%. Am I missing something? All suggestions greatly appreciated!
