I'm a master's student in computer science, majoring in bioinformatics When I visit the NCBI website to collect a dataset about a particular virus, it appears to me complete genome and complete CDs I don't know which one to use in my work or what is the difference between them

Complete genome is going to be entire sequence of that viral genome. CDS is coding regions of genes so that gives you information about where genes are located on that genome sequence.
