I am working on autoimmune disease where I have variant calling file and Differentially expressed genes list. Please guide me about eQTL and sQTL analysis using these datasets

Methods for QTL analysis fill books, and the study design is not exactly unimportant. Did you look at how other's did it this in their papers? Just one quick example: https://www.frontiersin.org/articles/10.3389/fgene.2020.00486/full
