Hi,

I am trying to run the RetroSeq for the first time. I ran the discover mode yesterday but the output file is empty. It does not give any error message or anything, just saying it ran successfully.

Do you know what might be going wrong or how can i trace it?

I suggest you start by taking a close look at the examples on the wiki and make sure your file formats look correct. Also, make sure you are issuing the commands correctly. If everything appears fine, then try some of the examples and see if you get any output. If that works, it is likely an issue with your files and/or the commands. If you get stuck, please provide some more information about what exactly you have tried.
