Could anyone recomment an existing open source tool or library to recommend PCR primers for the given sequence? We found some like of these here but it seems having no source code readily available. This is required as most likely we may need to tweak that code, our project is quite specific.
GUI is not important and may not be any (just a library is ok).

Looks like a very impressive project and I really thank for this answer. We would prefer something in Java anyway this one seems good for us.
Try UGENE (http://ugene.unipro.ru/) that integrates Primer3(http://primer3.sourceforge.net/)
Use Primer 3!! Its most widely used and accepted one !! Try to get the latest version.
