Forum: How To Download The Complete Data From Ensembl Biomart
Hi fellow BioMarters,
I recently made the following observation. When you construct a complex query in BioMart and want to obtain a complete dataset according to your criteria, you need to be very careful about how you download the results of your query. The only option that worked for me when I had large datasets was "compressed web file (notify by email)". With this option it takes about 10 minutes for the results to arrive but they are complete and correct.

You're right, BioMart can give up partway through a large query and just give you a partial dataset (without any warning). Glad to see that you've found the solution.
