Genotype Phasing When Using The Beagle Genetic Analysis Software
Hello,
can somebody who knows BEAGLE a bit tell me whether you are supposed to phase your samples chromosome by chromosome or can you phase the sample in a single go? Moreover, how many markers do you suggest for BEAGLE - I currently have about 100k and wanted to knwo whether that is sufficient? Does anybody knwo up to which genotyping rate BEAGLE's automatic imputation function works? When do you need a reference panel?
