Best Program For Recombination Detection In Msa

Hi everyone,

Can anyone suggest me the best program for recombination detection. I am checking on three programs (GADP, RDP and Geneconv). Each program has some negative and positive literature. I just want to remove inner fragments from my MSA. Any suggestions?
