Any tool to mask specific probe sequence in an alignment bam file
We have a dataset which contains probe sequences in front of DNA fragments. We need to keep the probe sequence for the alignment to ensure alignment accuracy. After alignment, we need to mask the probe sequence before variant calling. Is there an existing tool to mask the probe sequence in the alignment bam file before variant calling? If not, what strategy would you suggest to do this?
