How To Use Rsem With Soapdenovo-Trans

I am new to use Rsem; does any one attempted using RSEM for SOAPdenovo-Trans contigs/scaffolds for differential expression of transcripts from genome without reference?.
How to integrate them?

I am trying trinity ...but it is taking for ever....
