I am sorry if it's a silly question. Does it make any difference if I (when using Tomtom) provide as input PPMs in meme format and not PWMs (DNA motifs)? My expectation is that it should not matter that much, especially if I expect uniform distribution of nucleotides, but I might be wrong here.
