how to interpret the ddPCR result ?

Hi all, i have a question about doing the CNV analysis by ddPCR. I have a positive control with the ratio of target:reference copies as 1:1, so without any question, the sample is chromosome stable. For the unknown sample, the ratio of target: reference is 1.5:1, so from the result, this unknown sample has copy no. gain. so my question is, the target copies from both positive and unknown samples are similar while the unknown sample had a smaller no. of reference copies, which further show a ratio difference. since it is a reference, should i assume the copies of reference be similar among samples? i was thinking if there is the copy no. change, it would be based on the changes of my target probes but not showing less no. copies of reference probes. thanks all.

You did not use the same reference DNA in both cases?
