sam4weblogo.jar does not seem to work for me.
sam4weblogo.jar does not seem to work for me. It doesn't complain, but doesn't produce output. I am using Java11 and have its bin in my path. In my bam file I only have 1 chromosome.

what's your exact command line. Are you sure you have some reads in the regions ?
