Looking for recommendation: What tool can I use to reliably generate Transposable elements from a Genome?

Hello, I currently have a TE.bed file that contains scaffold names not identical to those in the genome i am currently using. I am looking for a reliable tool to help generate all TE categories. I tried repeatmasker but I dont like the output file as only simple repeats and low-complexity TEs were called or produced where as the old file has in addition LINES, SINEs LTRs and DNA transposons in them. I will appreciate your recommendations of a reliable tool I can use. Thanks
